   read the instructions that comes with the parts!
   if the snorkel interferes with the mounting of the flare, modify or trim the flare to fit!

   I know you have to cut into the FJ for the snorkel, but I do not know if you need to cut into the flares as well. You might want to try some of the forums for FJ’s, they tend to be very helpful.
